Ugly scenes at full-time of the home loss to Ipswich last time out saw Rayan Ait-Nouri was shown a second yellow card and Cunha was involved in a confrontation with Ipswich staff.
The following day manager Gary O'Neill was sacked for the result, with Vitor Pereira appointed as his successor two days later.
Cunha was seen confronting members of Ipswich's security team after his side had fallen to a last-gasp loss at Molineux.
The FA were quick to charge the forward. A statement on Tuesday read: "Matheus Cunha has been charged with misconduct following the Premier League match between Wolverhampton Wanderers and Ipswich Town on Saturday, 14 December.
"The forward allegedly acted in an improper manner after the final whistle. He has until Thursday, 19 December, to provide a response."
