The Cumbrian star has agreed a new five-year contract to keep him at the Premier League club until the summer of 2030.
Former Carlisle United defender Branthwaite has long been the subject of transfer rumours, with Manchester United among the clubs consistently linked with the Wigton player.
But England international Branthwaite, 23, will now remain at Everton as David Moyes's side prepare for a new era at their new stadium at Bramley-Moore Dock.

Branthwaite spoke of his delight at his new deal after Everton's announcement.
Speaking via the club's official channels, the Cumbrian said: "I’m over the moon.
"It's been something we've been talking about since the end of the season and to get it signed now is something I'm really excited about.
“The trust the club's put in me and how many games I've played over the past two seasons has made it quite an easy decision for me to stay and to keep progressing as a player."
The news means Carlisle United are kept waiting for a major windfall, which they would receive should Branthwaite make a big-money transfer away from Everton.
Carlisle have a sell-on clause in the highly-rated defender's deal which could deliver a major financial boost to the Brunton Park club.

But that will not now happen in the short term.
Branthwaite, whose agent is the ex-Carlisle captain David Reeves, left the Blues for Everton in January 2020, since when he has made 75 Premier League appearances as well as 11 outings in cup competitions, along with a host of England Under-21 caps and his first senior Three Lions appearance.
He had been under contract until 2027 prior to his latest deal.
Everton boss Moyes said of the defender's deal: "We're delighted Jarrad has committed his future to us. He is still only 23 and his best years are hopefully still ahead of him.
“We believe he can have a huge role to play in an exciting new era at the football club.”
