Arsenal were stunned by a 94th minute strike which brought their 18-game unbeaten run to a juddering end.
The goal from Villa sub Emi Buendia came after an almighty goalmouth scramble and came so late on in injury time that there was no time to restart.
It was a bitter blow for the Gunners, who had shrugged off a disappointing first half to get themselves back on an even keel and they were even threatening a win.
Considering the absence of so many injured centre backs, this would have been another good point on the road, rather than two points lost - but perhaps that extra bit of defensive vulnerability told in the end.
For the home side, third at kick off, this extended a really impressive run to 13 wins in 15 games and surely puts them into the conversation in the title race. Certainly they continue to be a thorn in the Arsenal side.
It wasn't a brilliant opening half from the visitors and it needed a good block from David Raya to deny Ollie Watkins an early chance - the England striker taking up a pass from John McGinn before sidestepping Piero Hincapie to get a shot away.
Arsenal's first forays saw both Martin Odegaard and Bukayo Saka chance their arms from distance - Emi Martinez having no real trouble with either shot. Eberechi Eze also had the ball in the net, but Saka was just offside before sliding the ball across to him. Later in the half, Saka pulled a ball back for a marauding Ben White, but the final shot was too tame.
Villa threatened even more though, and when Morgan Rogers' cross from the left reached Matty Cash at the far stick, Declan Rice had to get himself in the way of a goalbound strike. The Gunners did not heed that particular warning, however, and the defender not long after ghosted onto a ball hit from the left by Pau Torres to crash a shot under Raya from an angle.
Arsenal's fairly timid approach demanded changes and at the break, Mikel Arteta sent on Leandro Trossard and Viktor Gyokeres - a move which was rewarded almost instantly.
Trossard volleyed an Odeggard chip just wide of the far post but moments later was in the right place to turn in Saka's low cross at the far post. It was the Belgian's 50th Premier League goal.
Arsenal caused far more problems going forward than they had done but Villa's threat attacking the Holte End was ever-present, with Watkins checking back to roll a dangerous low shot at Raya.
Sub Donyell Malen almost profited from a rare blunder from Riccardo Calafiori - arrowing just wide. And rthere was another scare when Ian Maatsen's low centre was almost turned into his own net by Jurrien Timber.
Odeggard hit a rising shot which Martinez finger-tipped over the bar and Saka almost threaded a shot though a crowd of bodies from a corner - Boubacar Kamara getting in the way.
But the last word would be Villa's - and the old stadium erupted when the winner went in, as you'd expect.
