Divin Mubama put City ahead 14 minutes in with a simple finish after fine work down the left wing from Antoine Semenyo.
Inter were back level just six minutes later, with Benjamin Pavard converting from around 12 yards out.
City pushed for a winner from that point, with Semenyo, Savinho and second-half substitute Ryan McAidoo in particular impressing.
A raft of changes followed throughout the second period but the sides could not be separated come the final whistle.
That led to a penalty shootout, which the Serie A prevailed in to lift the Asahi Super Dry Trophy.
