The accolade further underlines his impressive progress at Goodison Park and his value to the Merseyside club.
Announcing the awards, Everton said: "After missing the beginning of the season through injury, Branthwaite returned to Everton's defence to make 32 appearances and play a crucial role in a backline that kept 12 top-flight clean sheets in 2024/25.
"The 22-year-old cruised to the Young Player of the Season award with 89 per cent of the vote, taking the prize for the second successive campaign."
Presenting the award, Everton assistant boss Alan Irvine said it was "really well deserved" and that Branthwaite has "been fantastic all season."
The England international has been at Everton since January 2020 after the Toffees signed him from Carlisle United.
He has now made 75 Premier League appearances for the club as well as 11 cup outings.
