Time has simply run out for the Londoners, who had seen a £20m bid accepted for the 26-year-old midfielder.
It is a major blow for Everton, who will have thought they were about to cash in on McNeil.
Everton retained Nathan Patterson despite receiving late interest from Genoa, with McNeil set to join him back at Finch Farm.
An awkward reunion may be on the cards on Merseyside over the coming days, but McNeil will be playing for Everton for the remainder of the term at the very least.
The only positive Everton can take is that the midfielder has numerous suitors, with Nottingham Forest also keen on McNeil.
